I'm going to change all upper case files into lower case versions and see if it solves anything. Gekokujo (the only mod I can run with zero graphic glitches) has them all in lower case too, like native. For example if the game expects a file named Texture.dds but the file exists only as texture.dds, then it doesnt find it and considers it missing.
It's probably due to the OS handling uppercase and lowercase letters as two different things.
